OK Beast Wars is set on Prehistoric Earth, pre G1 .. so why does Starscream's ghost appear in season 1? Was this error just overlooked or was it not anticipated that the Ark would show up in Season 3 because what we have here is a time paradox.

The only connection is that only the ones that originally landed on earth got made into transmetals and that those in pods like tigatron didn't
can't think of any particular reason why that would be though

Deep in the guts of the Axalon, Blackarachnia was probably better shielded from the radiation than Tarantulus. Also, only first-episode tfs got morphed. Perhaps their bodies, having absorbed so much raw energon radiation, were more vulnerable to the quantum surge. Just a few hypotheses. [/glow]

Because having them all change shape would be too jarring for the less obsessive viewers, who dip in and out and suddenly find that they don't recognise any of the characters, and don't understand anything going on.

I agree with both Gaijin and Imperator. It's simple storytelling technique combined with the fact that the transmetal creating wave stuff is volatile/experimental and affects different things/people different ways.
